Very useful tool for managing projects that have multiple security requirements. Would be good if it doesn't display roles that I cannot update (e.g. system admin), as I got the impression that I could change it - leading to some confusion

Hi Joshua,
It's great to hear you're finding it useful!!
It sounds like you're running into an issue with elevation of security role privilege, you could use an application user with elevated permissions.
Ensure your user has sufficient Append privileges on security roles: https://learn.microsoft.com/en-us/power-platform/admin/prevent-elevation-security-role-privilege.
If you want to be able to toggle System Admin on your own user you will have to either log in with a different account that has elevated privileges or perhaps create an Application User with elevated permissions and sign into XrmToolbox with its ClientId/Secret.
You are correct that it may be confusing, I'll add it to my ToDo list to warn users if they don't have sufficient privileges to assign roles!
